When I installed SQL Server I was told to use the first option ("...with Software Assurance..."). Now I'm being asked to change that. I know how to change the product key later on, but not this option. What is the effect of these checkboxes, and how can I change this without reinstalling from scratch?

You can go through the Upgrade Edition wizard and change the values there, just use the same key/PID.
Looks like it only affects ARC extension enabled instances and/or Azure related installs (IaaS) that use that extension. If you're not using any of those, seems like it doesn't really matter what is chosen. Note that on the same install page there is the option for "Azure Billing" instead of using your own key/PID.
